Overtones are when you finger one note, like low B-flat, on your saxophone, and you’re able to play several different notes in partials above the note with the same fingering. (It’s similar to how trumpet players get several different notes out of the same fingering.)
A saxophone is, very simply, a tapered tube with holes in it. When we attempt to tune a saxophone, we have only a few things at our disposal to work with. We have the tapered tube, the tone holes, and the key heights. With these three things, we can change everything about the intonation of a saxophone.
A tuner meant for piano or guitar may read your F# as an A if you are playing an alto or baritone, while an F# on a tenor or saxophone may read as an E. F# = 370 hertz (Hz). Move on to other notes. Once you have a handle on A and F#, continue the process with other notes.
